have you followed this guide VERY closely

clicky 4 guide

Sounds like you havnt drilled the holes in the actual shell of the car you need to do this to allow them to sit flush aswell as cutting a bit off and maybe sanding them a bit.

i got the mk5 lights on my mk4 and trust me don't be cutting any off your lights or drilling bigger holes, weld a plate sitting flush with the lights, they stick out because the mk5 is slightly more curved than the mk4 so they stick out where its suppose to sit flush. i'm welding a plate there on my car but i have a mk5 tailgate on it to bring it flust to.
