The best place I found for 6x9 is on the shelf. The boot acts as an enclosure creating a decenmt response. If you can be bothered, its quite easy to create a shelf out of MDF, and then cover with acoustically transparent carpet. Or use your own shelf with a sheet of MDF underneath. This has a better hold on the speakers than cardboard.

I've put 6x9s in the front doors of my mk4, but as you say you dont wanna hack up the parcel shelf a full on door build is probably out of the question lol.

Other than that the parcel shelf is the best bet for them although an MDF shelf is even better. Just make sure that they are held securely to get the best sound out of them. However be wary if ever adding a sub in the boot as it will distort the 6x9s and eventualy break them.
